While most shinobi are good, some shinobi try to make things harder for the others. These are Missing-Nin, shinobi who leave their villages to pursue thier own means or goals for various reasons, mostly criminal. Missing-Nin are hunted down by hunter-nins from ANBU, an elite group of shinobi. Hunter-Nin are shinobi who specialize in hunting down Missing-Nin. Missing-Nin sometimes become mercenaries, and sometimes they just become all-out bad guys making life harder for all around them.
Breakdown of Alliances:
The village of Konohakagure no Sato is fairly friendly (politically) with other countries when they can afford to be, but right now they are at war with Iwagakure. The shinobi of each village will, of course, be wary of each other because, well, it is the smart course of action. Each village wishes to be the 'strongest' and 'most powerful' and this causes unseen political tension.
Iwagakure is currently at war with Konoha. These are the agressors that are seeking to build their own power and prove their might to the shinobi world. This war has inbred into them a deep grudge against Konoha.
The Roles of Individual Shinobi:
In times of peace, shinobi are around to keep order and to accept missions. They are something like police, only they have less paperwork. They have ranks, and shinobi of different ranks must follow higher-ups, as according to the circumstances. Here is the breakdown of shinobi ranks from most powerful to least powerful.

As an outsider, Missing-nin are hunted by all as they are renegade ninja who hold a village's secrets. The ANBU hunt them specifically. Also absent from the list are Medical Shinobi, who specifically study healing arts using chakra and handseal as well as ordinary skills to stop blood loss and the like. Each shinobi is ranked within their class from rank D to S, D being the lowest.
Example: A S+ Genin is as strong as a D ranked Chuunin. They just don't have commanding skills/abilities or the experience of being in an exam.
